wattOS of any other flavor / Using Alacarte Menu in WattOs 6

Love Watt OS R6 LTS  but hate the menu setup.  I find I can add Alacarte instead if I'm willing to increase the GB used and it looks good, but can Alacarte mess up the installation down the line due to incompatibility?
